I have a BC14, and had the same problem as well. I widened the overflow between chambers one and two in order to increase flow. I also drilled more holes in the plate that sits on top of chamber two. Try cutting a bit of the overflow in between chambers one and two, I bet that solves it.

Seems like something is effecting the flow. I upgraded to a mj900 pump in my biocube14, and have no problems with it pumping out the third chamber. I didn't modify anything else.

I do have to stay on top of the top off though, as evaporation will make it start shooting bubbles out of the outlet.

If that is the case then you simply need to add more water. The line on the side is for when it is running. When it starts up, the level in the pump chamber gets sucked down.
