does it really matter about the height of your sump/refugium

You will want some space for water that drains down from the overflow incase your return pump goes off.

Here's something else to figure in. If you do a DSB in your refugium, that could take up 4-6" of space. Generally you want a little taller refugium than the rest of the sump. That's why middle returns are so great. You can make the refugium 14-16" tall but the rest of the sump's baffles are 10-12" tall.
But yes, you definitely want to allow for back siphon in case of power outage. Usually 4-5" is enough above the baffles.
