In my experience, Joe's Juice only works so-so on small aiptasia and not-at-all on big bruisers. The last aiptasia I had in the tank (1" oral disk) resisted 3 separate Joe's Juice attempts; each time the anemone seemed to melt away to nothing, but was back a week or so later better than ever. I ended up fragging it off -- chiseled the corner it was rooted on from the piece of live rock.

I think you need to find out what is happening to your peppermint shrimp. These guys are the natural Aptasia Killers and do an awesome job. I have just one Pep Shrimp and he keeps the 150 I have spotless.

I know when I lose my Pep because I will see the Aptasia return.

I have used a bamboo skewer dipped in kalk paste and it works very well. Moisten the tip and dip it in some dry paste. Find the hole where the Aptasia lives and jam the skewer in and twist around. The kalk will adhere to the mucus produced and stick to the Aptasia. You can then remove the skewer and do the next one.
This method is good if you cannot remove the LR. Also if you turn off your pumps it keeps the kalk in place.
Another advantage of this is the kalk usually stays in place and does not seem to affect corals such as when there is Aptasia in the middle of a zoa colony.
I have read about someone using Joe's Juice and killing the corals as well. I am not sure why it happened though.
