reef ready tank
So what goes in the box inside the tank?
Don't be alarmed I'm not planning on starting anything for at least 6 mo so I can learn

I think the box you are reffering to is the overflow box which leads to the sump-"tank under the main display tank, built for your filter equipment and other treatment related items"
All an over flow box does is remove the top surface of the water directing it in to the sump for treament. Thats where your protin skimmer will be as well as your heaters and return pump etc....

You should find a hole in the back or bottom of the glass inside the box. The only thing you may want to look into putting inside the box is a durso standpipe. You probably don't know what that is, so if you google "durso standpipe" You will see what I am talking about. It will majorly reduce the noise level of your tank.

So the skimmer doesn't go in the sump? Nothing does? I have already been told to get the bioballs out.

The skimmer goes in the sump. If you are doing a reef then take the bio balls out. Make sure you have some sort of sponge or filter sock to grab the big stuff in your sump before the skimmer section. You can also put the heater in your tank or in the sump. You will want to read the temperature from your tank even if you put the heater in the sump. The only thing that goes in the box that you were talking about which sounds like an overflow box, would be the standpipe.

there are skimmers that hang on the tank, go into the sump. and external skimmers. All the equipment that you don't want in your DT (display tank) can go into the sump eg. heaters, controllers, and skimmer are just a few. Yes take the bioballs out of the sump now they will just cause nitrate issues later.

Yes, the skimmer/heater/equipment goes in the sump to keep it out of sight of the main display tank.
The box in the tank you referred to is the overflow, the sump is the other tank/container that connects to the main tank from the hole behind the overflow.
