Vertex 250 IN skimmer
I just bought one from a friend.
Is pump output is supposed to be tight fitting the skimmer? Mine look quite loose. Does water height in the sump matter with that skimmer?

It should be sort of loose. I have the IN100 and it is loose but holds if I lift the skimmer off the ground.
Yes water height in the sump will affect skimmer performance dramatically. On my IN100 the ideal water height in sump is 7". You should ask what the height of your sump should be here , in the Vertex Skimmer Club.

Currently it's a 12" and will stay there, that monster is 30" high and I have a 40" stand and barely fit.
Currently set to full open, with the water pump if it overflow it will empty my sump quick (50g) The elbow at the output is 1/2" above water. I just tested, if you block the air, it will overflow. so don't get the tube underwater or unpluged for any reason
