siphoning/filtering question

So, I read something today in an article about cyano bacteria that suggests that you can syphon water from the sand bed in your main tank through a filer sock into your sump so you are removing less water. My question is, wont doing this have a similar effect as over syphoning your substrate? Does anyone here ever do this? In other words this seems like a good way to remove excess detritus so long as it doesn't cause your tank to cycle. Any thoughts?
