Waste in Power filter box

I have cleaned the slime alage off from the glass now my Millennium 3000 filter is collecting them so once they are collected, is it possible to empty the filter box without affecting the benefital bacertias that lives on the filter medias ?

just keep the media wet, and you will be fine.
