Without pictures of your overflow, I can't tell you the orientation of the pipe. Make sure both containers are filled with water and both ends of the U tube are under water. Take a piece of airline tubing or small RO tubing, push it into the U till it hits the top of the U, and suck out all of the air.

The long side usually goes in the back. is there a baffle (divider) in the rear box? If so, the U Tube goes in the side without the drain. If there is not, the top of the drain must be higher than the bottom of the U Tube.
To start it, put a piece of airline in the U Tube so it is @ 12:00. Put the U tube in. Fill the inner and outer box with water so that both ends of the u tube are submerged. Now suck the air out of the U Tube and the siphon should start. carefully pull the airline out and start the pump. Any air left in the Tube should be pushed through by the flow.

sjm817 has it correct. I would pinch off the airline tubing after sucking out the air -- even suck a little water to be sure you got all the air. Keep your tongue on the tube and gently pull it out. It should start to syphon.
Good luck.

1) Place the shorter box inside the tank
2) hang the longer box with a hanger on the outside 3) should be a screw on the middle of the box, once you decide the level of water you wish to drain your water, screw it clockwide until it's in place 4) fill water on both boxes 5) use a flex tube (like those for the RODI water filter) and place it into the U tube at the longer length end. The flex tube should 2 inches pass the U join on the tube 6) turn the return pump on to allow water to start flowing into your display tank 7) use your mouth and suck on the tube so the water will get draw into the U tube. (as soon as you see the water reached the U bend the flex tube to whole the water and slowly pull the flex tube of from the U tube. Once water start going through the U tube, til the outer box to allow faster water flow so that the entire U tube is fill with water. If you see bubble tap on the U tube to get them out careful not to suck the water into your mouth
