RO/DI - make a lot or as needed?
Is it better to make a large batch of RO/DI water and store it to use or is it better to just make small amounts as needed?

No real "better." If you have the space its easier and less time consuming to do larger batches. Larger batches also mean you have sw already on hand for emergencies.

I'm make up two 44g Brutes, one fresh the other SW. I like having extra water on hand and in my set up the fresh just sits in barrel while the SW barrel has a heater and a couple powerheads to circulate it. I was taught to keeping the SW moving so it will not stagnate.

When you run through DI, small cycles will use up your DI quicker. The first few minutes the tds is high, then drops off. If you run it longer, you won't get the continual cycle of high tds on start-up. I don't see any real issues,unless you don't have a decent storage container.It could get some contamination from the air if not sealed fairly well. DI water is like a magnet, it will pick-up any stray stuff around, including pulling phosphates etc. from storage containers. HTH.

on start up of each use, how much is suggested we discard 1/2gl?1,2,3gl...?

I'd guess the after first gallon it would be good. The water going into your DI is the only "bad" water at start up.After makes no diff. Didn't know if that was the answer you were after.If you have a inline tds meter , you can watch it drops, as the ro runs.

Yup as long as you can keep the water sealed you can store it as long as you'd like. Don't forget to keep it in a dark colored storage container and out of the sun. Otherwise you could encourage algae growth.
