Bubbles are no big deal unless they are being returned to your tank. For that, most sumps have a bubble trap between the return chamber and the rest of the sump. The bubble trap forces most bubbles to the surface before they have a chance to make it into the return pump. But in answer to your question, you should not have anything between the baffles.

I'm a little confused. The purpose of the baffles is to give the bubbles a chance to go away. putting anything between them would just restrict flow in the sump.

Yeah don't put a lot of bioballs or anything in your baffles. I made my own sump, and the baffles are kind of wide because I suck at caulking. Anyways, I stick my heaters in the bubble trap, and that's kind of convenient. But I wouldn't try to put a lot of stuff in the baffle space.
