Yet Another Beginners Protein Skimmer Question

Hi Everyone, I recently started a 40 gallon saltwater tank. Right now it about 2 weeks old and I am cycling it with death shrimp and live rock/sand.

I also have a coralife super skimmer 65g. Last weekend I also hooked it up since it requires a considerably long break in period. After a period of overflowing and filling the tank with microbubbles, it finally settled down . At first (about the first 1-2 days), it generated some foam and waste collapsed into the collection cup. However after a while foam production reduced and foam level only reached to the half of the neck.
Yesterday, I got some more live rock (about 20lb of my live rock arrived late). Rock contained substation dead matter and I generated a sandstorm while trying to dig into the sand to place the rock. About 5mins after this, foam production increased and skimmers started to collect waste. In about 30mins water was crystal clear. Again foam level gradually dropped to the half way up. Right now the foam level again dropped, but slowly increasing each passing day.

I know for a skimmer to work, there needs to be a certain organic compound concentration. Right now since my tank is cycling, it most likely doesn't have much organic waste besides the time when I first hooked the skimmer and added the live rock. Also the skimmer is a bit over sized and therefore it might be collecting waste fast and then wait for the organics to accumulate. So do you guys think my reasoning about why the skimmer doesn't consistently skim waste is correct?

I also added some pictures. The first one shows the skimmer in the 3rd day. As you can see the foam level is only half way up. Second one is the skimmer this morning (foam level started to raise, maybe as the organics accumulate, the skimmer collects them as a foam in the neck until the waste can flow into the cup).
