redecorating my tank

I have added holey rock to my tank over the past month or so and I want to rearrange things so that it is on bottom and my live rock is on top. My question is, is there a certain way to do it so that my fish and corals won't be stressed? I'm planning on removing the rocks into a container of water and working around the fish and corals. That way I'm not moving them to and fro, or should I put them in a container and just rearrange the rock? I don't want to hurt anything. TIA.
